Chemical Editor

Draw a simple molecule, reaction, or search query with atoms, bonds, rings, and reaction marks.

What the editor is for

AtomLens includes a chemical editor for drawing structures directly instead of typing SMILES or opening a file. In Local Molecule Files and Managed Repository, Search by query structure uses this editor so you can draw the structure you want to find, then choose Substructure or Similarity.

You do not need advanced chemistry knowledge to start. Think of the drawing as a map: atoms are points, bonds are the lines between them, rings are closed loops, and reaction arrows show how reactants become products.

Editor layout

The editor has three main areas:

Basic drawing workflow

  1. Start with carbon. Carbon is the usual starting atom for organic structures, and the editor uses carbon by default.
  2. Choose an element when needed. Use the element menu to switch from carbon to oxygen, nitrogen, sulfur, chlorine, or another common element before placing an atom.
  3. Draw bonds between atoms. Choose the bond tool and click or drag from one atom to another. Use the bond order menu for single, double, triple, or aromatic bonds.
  4. Use templates for common shapes. Ring and chain tools quickly place structures such as a carbon chain, cyclohexane, or benzene.
  5. Clean up the layout. If the drawing looks crowded or uneven, use Clean Up in the inspector to improve the 2D layout without changing the chemical connections.
  6. Run the search or continue editing. In query search, choose Substructure or Similarity, then click Search.

Tool groups

Tool groupUse it forPlain-language notes
Selection ToolsSelect, Lasso, Fragment, Pan, and Erase.Select changes existing parts. Lasso selects by drawing around an area. Fragment helps select connected pieces. Pan moves the view. Erase deletes atoms, bonds, and reaction marks.
Atom and Bond ToolsAtom, Bond, Wedge, Hash, Wavy, Charge +, Charge -, Query Atom, Query Bond, and Atom Map.Use these for the main chemistry drawing. Wedge and hash bonds describe 3D direction. Wavy means stereochemistry is unknown or not specified. Charges mark positively or negatively charged atoms.
Template ToolsCarbon chain, cyclopropane, cyclobutane, cyclopentane, cyclohexane, benzene, and saved templates.Templates save time for common carbon chains and rings. Benzene places an aromatic six-membered ring.
Reaction ToolsReaction arrow, reaction plus, and reaction minus.Use these when drawing a reaction. Place reactants on the left of the arrow and products on the right. Plus and minus marks separate participants or show added/removed parts where needed.
View and HistoryUndo, redo, zoom in, zoom out, and reset view. These change your editing session or view, not the chemistry itself. Reset View recenters the drawing.
ClipboardCopy and paste.Use this to duplicate parts of your drawing or move drawn content between editor sessions.

Atom and bond properties

Select one atom or bond to edit its details in the inspector.

Query tools for searching

Query tools describe what is allowed in a search, rather than drawing one exact atom or bond. They are useful when you know the pattern you want but not every detail of the result.

Reaction tools

Reaction drawings combine structures with reaction marks.

Checking your drawing

The inspector helps you catch common mistakes before using the drawing for search or export.

Tip: If you are unsure, draw the part of the molecule you recognize, use simple atoms and bonds first, then refine charges, stereochemistry, or query options only when the search needs them.
